The carrier of the vaccine is oil based, so best under the skin to avoid reactions (absess), which would affect the meat if given in the muscle. They will still mount an immune response and be protected from the target antigen- so the vaccine will 'work' but it's not ideal from a carcass perspective. Might find a few lame if given I/M.
