Yes, his problem is with the builder, as you've just described.If the OP is having material removed and possibly sold without his authority, it is very much his problem.
It is also the builder's problem if he is removing property without authorisation and the OP reports it to the police.
It is called theft.

It depends, but there will be some requirement for paperwork. In effect, you will be landfilling.
Don't say that, you'll get ignored as well. We often get asked to shift a bit of soil, or maybe some rubble. I've never paid and usually get a bottle for my trouble. If someone wanted stone then I would charge. Am I missing something here?... Thousands of tons of top soil coming from development sites are tipped each week at sites near us charged at a cost of £10/ton to tip. It's hardly a big thing if it has been removed free of charge? .
