do we spread disease (more) from the slurry pit as opposed to the conventional bedding based muck midden?

we are continually on about biosecurity, bringing disease onto farm from outside sources, but do we generate our own disease to a certain extent by the industry move over to slurry pits rather than the midden, or by the rules that dont really allow muck to be stored long enough and to reach high enough temp to kill most disease.
Are there any studies comparing the 2 ?
Have there been studies on any monitor farm with regards to disease incidence and what has been spread on farm, is there a vicious circle?
