I'm sure this is a daft question, but is there any issue with using a 4 hole punch on cattle passports to keep them in a ring binder?

Always had them in box files and its annoying me!

We keep ours in those punched plastic pocket things in a lever arch file

And can someone please explain why we need to sign them? What does it achieve?

I often wonder where the returned passports go. I imagine there is a big room somewhere with millions of them piled high, with the occasional trainee lost trying to put them all in date order.

During COVID the slaughterhouses were disposing of them. As far as I know that has continued. The lairage staff told me they couldn't give a hoot if it was signed as they were the last person to see it.

My guess is you check the details are correct when you receive it, and sign it to verify they are correct.
