I am thinking about buying an imt 540 and was wondering about any common issues

I would think that many parts are common to the MF35 tractors. IMT or IMR were original parts suppliers to both Perkins and MF at one time or another.

When we had one, the transmission was identical the engine was impossible to get spares for.

Thats odd, considering that IMR supplied components to Perkins in the late 1970’s if not later.
