John Deere engine running rough

Our JD 3800 loader keeps running rough, as if it`s drawing air into the fuel.
Only does it every now and then though. can do while stood or while moving which to me rules out a wiring problem
Checked all pipes and fittings all tight.
It has a Facet 12v fuel pump fitted in place of the mechanical primer, always starts 1st turn summer or winter.

Any ideas please

Not a missfire type problem, engine will die then pick back up again, might do it a couple of times then be ok for however long, sometimes 2 minutes sometimes an hour.
Have changed inline and fuel filter, plastic seethrough inline filter and no air seems to be coming through
Have aslo swapped facet pump, as had a spare

we had a ford/nh 6810 that did the same, never got to the bottom of it. suspected the injection pump but as it was ok most of the time we tolorated it.

Our tractors have been doing this our 5130 especially, put new filters on a load of injector cleaner and additive in the tank. Same with my Massey. It's this crappy diesel. Even the old david brown started to get affected. Agrii are having no end of bother with their sprayers.

If easily done, pop a length of clear hose in a loop between last filter and inj pump... Run it a while and see if any air collects at the top of the loop...

Took tank sender unit out seemed fine did a vacuum test ( suck on pipe then tongue over end ) and no air leaks on pipe
Reinstalled and is running ok now.
Think there must have been some muck on end of pipe?????
